Since the sub and the fighters rolls are sequential, you can assign the sub hit to the transport, ignore the air hits, submerge your submarine and roll for your transport. Or, you could assign the sub hit to your sub, assign the air hits to your transport an roll back with both units.
CORRECTION, since my sub has first strike your transport doesn’t get to roll back. In the second scenario, your sub doesn’t get to roll back.

@VictoryFirst Yes. I worded my first post extremely poorly and that gave the impression I wanted the sub to stay and fight. What you ultimately did was likely correct. If anything looks off in the save file I’ll just edit it.
