You can defend, if my sub attacks you. But I ignored your sub.
Rules:
Amphibious Assault Example: . . . If there had been only defending submarines
and/or transports, the attacking U.S. player could have
ignored those units, or could have conducted sea combat.Enemy submarines and/or transports do not block any
of your units’ movement, nor do they prevent loading
or offloading in that sea zone (with one exception; see
“Special Combat Movement: Transports,” page 16). As
the moving player, you have the option of attacking any
enemy submarines and/or transports that share a sea
zone with you.Special Combat Movement: Transports. . . . a transport
is not allowed to offload land units for an amphibious
assault in a sea zone containing 1 or more ignored enemy
submarines unless at least 1 warship belonging to the
attacking power is also present in the sea zone at the end
of the Combat Move phase. -

If attacker brings a sub in, the attacking forces can ignore the sub and do the amphibious assault.
Same if DD is present. You can always ignore lone subs (e.g. if you want to conduct shore bombardment instead) -
