Subs and scramble at amphibious

Yes, it does not matter which territory the troops on the transport are invading. The amphibious assault is in the sea zone adjacent to a territory with an airbase, which is all that is required.

How do you blow up stranded bombers?  doesn’t it make perfect sense that the lone landed bomber defending at 1 should be strafed apart by attacking planes?  Except for integrating interceptions into SBR, there is no defined “air combat” air units function largely just like land units except with different move restrictions.

Also, assuming the cruiser initiates combat and the defending subs remain, don’t forget that the defending subs get to shoot first even though they are defending. That means the cruiser might not even get to shoot at all…

Yes, I understand. I was assuming that they could be offloaded at some point that turn, but either way it would have ended up being the same if I loaded them in combat move or non-combat, since they could do nothing either way.

Transports are automatically destroyed only when they are defenseless.  This means that something is still shooting at them and they either have no protection or cannot retreat.  Attacking transports are very seldom defenseless, as they can usually retreat.  See the AAP40 FAQ for further information.

Peck is right.  Transports may not unload after retreating.

The fact that Japan can scramble is a big advantage, of course. But if it gets to that Japan is in serious trouble. Then you need to hold out until Germany captures Moscow and Italy captures India.
