Yes.  Any ship can ignore a defending submarine, destoryers would just stop my submarine from passing.

Just make sure your ships are moving through legal zones, ie, you control the water way. (Gibraltar, Denmark, Egypt+Jordan, Central America (aka Panama), etc)
