You will need to assign the 2 hits to other targets or accept the loss of planes if you leave 1 hit on the carrier

It is up to you but you can choose to lose both planes that have 0 movement or lose a DD and a plane.
But regardless the planes cannot land on a carrier that has any dmg on it. Conversely if you have an allied plane on the carrier it cannot take off from a dmg carrier.
Also FYI, sub blocking does not work in the game like in Classic Europe. Subs can only stop transport loading and unloading if there are no other surface ships present.
