I’m playing Axis on Triple A. Italy can-opened up Baltic States. German moved units into the Baltic States to fortify it. Germany’s not at war with Russia.

When the Triple A did the battle sequence, it allowed the Russians to just attack the Italians. It changed the territory back to Russia and now Baltic States shows both German units and Russian units in the same territory.

No, it is incorrect.
The rules (Rulebook, Europe 1940.2, page 15, “Powers Not at War with One Another”-box) say:
“Combat: A power can’t attack a territory controlled
by or containing units belonging to a power with
which it is not at war.”
So as long as Russia is not at war with Germany it cannot attack Italian controlled Baltic States that contains German units.
Of course Russia would be allowed to declare war on Germany to overcome that situation and attack the Baltic States, fighting both, Italy and Germany, then.
