Can I move my carriers into a sea zone that has 2 enemy subs in it in order to land my fighters on them during non-combat phase.
Also do subs get to fire at surface ships that move thru their sea zones. I know they get to fire at transports but not sure about surface ships. Thanks

Yes, if there is no enemy surface warship present, you can always choose to ignore enemy subs (and transports) during movement in combat or noncombat.
